When Negi sensed danger, Fate covered in robe said to himself:

"Are you aware of my presence?...That shouldn't be possible...unless it's in his genes."

then he followed:

"Whatever, maybe I'll just say hello."


Then a large projectile came out of nowhere and pierced Negi in his right shoulder.

Also, one thing to be noticed is that Setsuna NEVER felt danger at this stage. It's just probably my interpretation (as a small time literary writer, I usually do such acts based from the passage/s I read), but it's more than enough to prove my hunch (esp. the first statement) that Fate followed Negi's team. Besides, Negi posseses a very valuable thing that Fate's group needed...Konoka.
